ROLE RESPONSIBILITIES
Support the efforts of the Quantum Machine Learning team through the development of novel methods and applications under the guidance of our Research Team.
Design and implement experiments for proof of concept and benchmarking.
Contribute to team research and publications.
Report and present experimental results and research findings, both internally and externally, verbally and in writing.
Upon request, collaborate with other groups’ activities, including but not limited to presenting the company to new prospective clients, participating in calls and meetings, and representing InstaDeep in conferences/events.

REQUIREMENTS

    • Currently enrolled in a PhD programme (or recent graduate) in a STEM discipline.
    • At least one of the following is required, more than one is a plus:
    • Experience in developing and benchmarking quantum algorithms
    • Demonstrated understanding of quantum mechanics, and quantum information theory
    • Experience in running quantum chemistry computations
    • Research experience in quantum error mitigation, quantum error correction, or quantum noise model characterisation
    • Experience in running reinforcement learning algorithms, or some extensive experience in machine learning
    • Experience in implementing algorithms on actual quantum devices, with experience using pulse-level controls is a plus
    • One or more publications (or arXiv pre-prints) related to the research topics listed above
    • Programming experience with Python is required, with further expertise in packages such as qiskit, pennylane, jax, pyscf desirable.
    • Work permit for the UK for the duration of the internship.
£2,000 - £3,250 a month

ROLE RESPONSIBILITIES

Relevant experience in the application of deep learning to life science applications is highly desirable. Specific experience in any of the following domains is a plus but not essential;

As a Research Engineer Intern, you’ll be a part of the BioAI team. In collaboration with research engineers and computational biologists, you will be contributing to the development of new approaches in molecular modelling, protein interactions, protein designs and other related domains, by applying your technical, analytical, and research skills. You will understand the underlying bioinformatics and business problems and follow the latest developments in both machine learning and biology to identify and harness the right technologies to solve the problems, improve the existing solutions and take part in the commercial deployment of their solution. You will collaborate with a multi-functional team, experiment with different approaches, analyse and communicate the results, in order to deliver proof of concepts, and minimum viable products, and ensure continuous improvement and maintenance for industrialised solutions. You will also be responsible for writing high-quality, maintainable, well-documented, and modular software libraries.

    • Proficiency with Git workflow and development with best coding practices.

InstaDeep is looking for Applied Research Scientists to join our BioAI team in London, specializing in the application of classical and machine learning algorithms to the life sciences. In recent years, the advent of artificial intelligence uncovered new tools (such as AlphaFold 2) but also new problems life scientists need to solve (learning vs imitating, underlying biases in biological datasets, lack of data etc.).The Applied Research Scientist role combines elements of research and practical application. Applied Research Scientists will focus on leveraging their deep understanding of scientific principles and research methodologies to address real-world problems and develop innovative products in areas such as protein structure prediction, generative models for structure and sequence, molecular dynamics, protein-protein interactions, and more. The role requires strong collaboration within the BioAI department, as well as across the company, and with our strategic partners, such as BioNTechAn Applied Research Scientist is responsible for developing practical applications for scientific discoveries, and for conducting research that is in line with InstaDeep’s long-term goals. They bridge the gap between theoretical research and real-world implementation by applying their expertise to solve specific problems or develop new technologies.

ROLE RESPONSIBILITIES:

    • Design and implement proof of concept methods as well as benchmarking with state-of-the-art methods.
    • Leverage classical and/or deep learning biology tools and large biological databases to perform protein design, sequence optimisation, molecular modelling, and other relevant tasks.
    • Report and present experimental results and research findings, both internally and externally, verbally and in writing.
    • Upon request, collaborate with other groups' activities, including but not limited to presenting the company to new prospective clients, participating in calls and meetings, and representing InstaDeep at conferences/events.

SPECIFIC AREAS OF INTEREST: Computational Modelling:

    • Applied research scientists often use computational modelling techniques to complement experimental data and perform in silico macromolecular simulations. They employ molecular dynamics simulations, homology modelling, or other computational approaches to predict protein structures, simulate protein-ligand interactions, or analyze the molecular dynamics of biomolecules.
    • Molecular Interactions: Investigate the interactions between biomolecules, such as protein-protein interactions, protein-ligand interactions, or protein-nucleic acid interactions. Applied research scientists use structural information to elucidate the binding modes and dynamics of these interactions, contributing to the understanding of biological processes or the development of therapeutics.
    • Proteomics: They develop innovative approaches to leverage language and structure models to extract meaningful information from proteomics datasets, including mass spectrometry data, protein-protein interaction networks, and protein sequence data. Their responsibilities include designing and implementing computational pipelines to preprocess and analyze proteomic data, fine-tuning deep learning models for specific proteomics tasks such as protein function prediction or post-translational modification identification, and integrating model outputs with other experimental or computational data to gain deeper insights into complex biological systems.
    • Genomics/Transcriptomics: Employ advanced sequencing technologies and computational tools to analyze large-scale genomic and transcriptomic datasets. Their responsibilities include designing and executing experiments to generate high-quality sequencing data, developing and implementing data analysis pipelines to identify genetic variations, gene expression patterns, and regulatory networks, and interpreting the results to uncover meaningful biological findings.
    • Drug Discovery and Protein Engineering: Studying the structures of drug targets and their interactions with potential drug candidates. They apply their knowledge to optimize the binding affinity, selectivity, and efficacy of drug molecules. They also work on protein engineering projects, designing and modifying proteins to enhance their stability, activity, or other desired properties.

REQUIREMENTS

    • PhD in Computational Biology, Machine Learning or a related scientific field or equivalent industry experience.
    • A strong foundation in biology, biochemistry, and/or biophysics. They understand the fundamental principles of molecular biology and are familiar with the structure-function relationships of biological macromolecules.
    • Relevant experience in the application of classical and deep learning algorithms in any of the following domains is highly desirable:
    • Structural biology (e.g. protein structure prediction)
    • Protein language models
    • Multi-omics
    • Molecular dynamics
    • Protein-protein interactions
    • Methods for handling 3D structural data, such as Graph Neural Networks.
    • Generative ML models
    • The ideal candidate must have extensive experience working with large biological datasets, databases (PDB, Uniprot, etc.) and their API technologies.
    • A demonstrated ability to successfully deliver high-quality research, for example through the publication of scientific papers in journals or conferences.
    • Excellent communication skills and collaborative spirit.
    • Software development skills in Python are necessary.
    • Experience using deep learning frameworks such as PyTorch, JAX and/or TensorFlowis a plus.
    • Wet lab experience specifically in the areas of biophysical assay development, protein purification and mRNA manipulation is a plus.

InstaDeep is looking for a new Research Intern to join our expanding Research team in Cape Town. Our research focuses on Reinforcement Learning with topics of interest including population-based methods, combinatorial optimisation, meta-learning, language models and multi-agent systems. Our efforts are towards developing valuable research breakthroughs in RL that were previously out of reach. In the Research team, the role of a Research Intern is to contribute to the team’s research efforts through the development and implementation of novel ideas, whilst building effective, modular and sustainable software solutions. The core tasks of a Research Intern include: developing prototype applications, providing programming support to research projects, implementing software libraries, running experiments, and contributing to InstaDeep’s publication efforts. Responsibilities

InstaDeep is looking for Applied Research Scientists to join our BioAI team in Paris, specialising in the application of classical and machine learning algorithms to the life sciences. In recent years, the advent of artificial intelligence uncovered new tools (such as AlphaFold 2) but also new problems life scientists need to solve (learning vs imitating, underlying biases in biological datasets, lack of data etc.).The Applied Research Scientist role combines elements of research and practical application. Applied Research Scientists will focus on leveraging their deep understanding of scientific principles and research methodologies to address real-world problems and develop innovative products in areas such as protein structure prediction, generative models for structure and sequence, molecular dynamics, protein-protein interactions, and more. The role requires strong collaboration within the BioAI department, as well as across the company, and with our strategic partners, such as BioNTechAn Applied Research Scientist is responsible for developing practical applications for scientific discoveries, and for conducting research that is in line with InstaDeep’s long-term goals. They bridge the gap between theoretical research and real-world implementation by applying their expertise to solve specific problems or develop new technologies.

ROLE RESPONSIBILITIES:

    • Design and implement proof of concept methods as well as benchmarking with state-of-the-art methods.
    • Leverage classical and/or deep learning biology tools and large biological databases to perform protein design, sequence optimisation, molecular modelling, and other relevant tasks.
    • Report and present experimental results and research findings, both internally and externally, verbally and in writing.

SPECIFIC AREAS OF INTEREST: Computational Modelling:

    • Applied research scientists often use computational modelling techniques to complement experimental data and perform in silico macromolecular simulations. They employ molecular dynamics simulations, homology modelling, or other computational approaches to predict protein structures, simulate protein-ligand interactions, or analyze the molecular dynamics of biomolecules.
    • Molecular Interactions: Investigate the interactions between biomolecules, such as protein-protein interactions, protein-ligand interactions, or protein-nucleic acid interactions. Applied research scientists use structural information to elucidate the binding modes and dynamics of these interactions, contributing to the understanding of biological processes or the development of therapeutics.
    • Proteomics: They develop innovative approaches to leverage language and structure models to extract meaningful information from proteomics datasets, including mass spectrometry data, protein-protein interaction networks, and protein sequence data. Their responsibilities include designing and implementing computational pipelines to preprocess and analyze proteomic data, fine-tuning deep learning models for specific proteomics tasks such as protein function prediction or post-translational modification identification, and integrating model outputs with other experimental or computational data to gain deeper insights into complex biological systems.
    • Genomics/Transcriptomics: Employ advanced sequencing technologies and computational tools to analyze large-scale genomic and transcriptomic datasets. Their responsibilities include designing and executing experiments to generate high-quality sequencing data, developing and implementing data analysis pipelines to identify genetic variations, gene expression patterns, and regulatory networks, and interpreting the results to uncover meaningful biological findings.
    • Drug Discovery and Protein Engineering: Studying the structures of drug targets and their interactions with potential drug candidates. They apply their knowledge to optimize the binding affinity, selectivity, and efficacy of drug molecules. They also work on protein engineering projects, designing and modifying proteins to enhance their stability, activity, or other desired properties.

REQUIREMENTS

    • PhD in Computational Biology, Machine Learning or a related scientific field or equivalent industry experience.
    • A strong foundation in biology, biochemistry, and/or biophysics. They understand the fundamental principles of molecular biology and are familiar with the structure-function relationships of biological macromolecules.
    • Relevant experience in the application of classical and deep learning algorithms in any of the following domains is highly desirable:
    • Structural biology (e.g. protein structure prediction)

Subject 2: Data Engineering and Data Modelling:

    • Writing MLOps pipelines for your projects is great. But maintaining said pipelines can be a hassle when setting up and maintaining the infrastructure, registries, access, and compute resources for each project. That’s why we stepped up our game, and we now offer an event-driven automation platform where the team can simply import projects to trigger all sorts of pipelines.
    • Complete the puzzle by:
    • Create a system that can ingest production data from various sources (currently SQL databases and object storage) aggregated on various products to provide some insights on particular KPIs, aid in decision-making, and capture missing data validation or necessary, important product improvements.
    • Data Pipelines: transform current data workflows from YAML to kubeflow pipeline KPF
    • Add a Kubernetes operator for Kubeflow to run submitted jobs against a manifest.

In recent years, the advent of artificial intelligence uncovered new tools (such as AlphaFold 2) but also new problems life scientists need to solve (learning vs imitating, underlying biases in biological datasets, lack of data etc.).The Applied Research Scientist role combines elements of research and practical application. Applied Research Scientists will focus on leveraging their deep understanding of scientific principles and research methodologies to address real-world problems and develop innovative products in areas such as protein structure prediction, generative models for structure and sequence, molecular dynamics, protein-protein interactions, and more. SPECIFIC AREAS OF INTEREST: Computational Modelling:

    • Applied research scientists often use computational modelling techniques to complement experimental data and perform in silico macromolecular simulations. Project Description
Protein-Protein interactions are fundamental in all living organisms. A tailored design of such interactions has many therapeutic and biotechnological applications: ranging from antibodies, vaccines, and protein-based nanoparticles to name a few. However, it is a highly complex combinatorial problem, and computational approaches are highly valuable in order to guide wet lab experiments. Recent advances in AI, especially Deep Learning approaches, are pushing the boundaries of traditional computational protein design approaches. Computational protein design at InstaDeep is impacting real-world applications through its partnerships with BioNtech and other external companies, as well as its DeepChain protein design platform.

The main goal of the proposed internship is to extend the framework presented in [1] where a protein-protein interface design approach was developed using a synthetic coevolution method combining machine learning and high throughput experimental data to generate new high-affinity partners. The method was applied to affibody complexes, a promising class of antibody mimetics with established applications in both diagnostic and therapeutic development [2].

As a Research Engineer Intern in the BioAI team at InstaDeep, you will be contributing to the development of advanced protein-protein interface design approaches and collaborate within a multidisciplinary and a multi-functional team environment (computational biologists, Machine Learning Research Engineers, Theoretical Physicists...). You will be leveraging cutting-edge protein language models, structural modeling and deep learning based structure prediction algorithms to develop and benchmark state-of-the-art AI assisted protein-protein interface design tools.

InstaDeep is the AI specialist for our parent company BioNTech, combining our state-of-the-art research expertise in deep learning and biology. As a senior/principal software engineer, you will lead initiatives in collaboration with experts in AI and biology to develop software that contributes to the research and delivery of new treatments at the forefront of biological science. We work in diverse areas such as biomolecule manufacture, immunotherapy design, medical imaging, lab automation, and biochemical modelling. This role does not have a machine learning component and is not expected to develop one with progression. Role responsibilities

Essential skills

    • Master’s degree or higher in computer science or a related field, or equivalent knowledge gained through professional experience.
    • Experience working on large software projects across the complete product lifecycle with contributions in all main areas (planning, testing, maintenance, etc.)
    • Expert knowledge of at least one of JavaScript, Python, or C#.
    • Senior experience in at least one of these areas, ideally more than one:
    • System architecture including cloud technologies, preferably with a data focus.
    • Development of software libraries and tools including packaging and distribution with Python, Docker, or ideally both.
    • Full stack development of web applications using React.
    • Knowledge of software engineering technologies and practices relating to team collaboration and to quality, and experience instituting them in engineering teams.

Generative Modeling of biological sequences Internship objectives

Deep Learning techniques have performed spectacularly in recent years on protein-related tasks (e.g. protein folding, protein function annotation and protein sequence design). Large language models (LM), specifically transformers, trained in an unsupervised manner on significant volumes of protein data have shown to embed the input proteins in very powerful representations that can reflect their biological properties. These pre-trained transformers can either provide useful embeddings for further analysis or be fine-tuned at minimal cost to specialize in a particular task. LMs have only recently begun to be applied to DNA sequences, including the Nucleotide Transformer developed by us, showing promising results in various downstream tasks such as prediction of regulatory elements (promoters and enhancers), histone modifications, or splice sites. While predicting properties of a DNA sequence is helpful to better understand its function, the inverse problem of designing a DNA sequence with specific functional properties could unlock many opportunities in gene therapy or drug and vaccine design. However, the area of DNA sequence design remains largely unexplored. The goal of this internship is to explore new generative methods for DNA sequences using the recently developed DNA LMs.

This problem has been explored for proteins, dubbed as the inverse folding problem, with deep-learning based models such as AlphaDesign and ProteinMPNN achieving great performance in protein design. For DNA sequences, some approaches have been developed based on Generative Adversarial Networks, including works that validated designed regulatory sequences in vivo. The recent wave of diffusion-based models has shown tremendous progress both in terms of quality and diversity of generated sequences but was not yet tested for DNA sequences. The application of these and other generative methods can be combined with conditioning the generation on specific types of DNA sequences in order to design dn novo sequences with specific properties, such as activity in specific tissues. The generated sequences can be validated experimentally in model cell lines in a high-throughput manner or in vivo for a fewer set of candidates in order to evaluate the performance of such generative models.


LLM-Refined Protein Design Internship objectives

Structural biology is the field that analyzes the conformation, the geometry, of molecules produced in living organisms, in particular proteins. Recently, Deep Learning tools such as AlphaFold or Protein-MPNN provided significant advances on two crucial tasks respectively folding (guessing the structure from the amino acids sequences) and  inverse-folding (guessing the amino acids from the structure). These breakthroughs pave the way for systematic use of deep learning to assist the design of new drugs with AI.

This internship focuses on advancing the field of inverse folding, specifically by enhancing it through the integration of protein language models. The inherent capabilities of language models in natural language processing can be harnessed to significantly improve the inverse folding process, extending their applicability to the intricate realm of protein sequences and structures. Previous successes in training Language Models for proteins have demonstrated their efficiency in various downstream tasks, including predicting protein interactions and structures. Pioneering efforts have already explored the potential of this approach. These models exhibit remarkable flexibility, accommodating data in diverse formats; for example, the task can be approached either as a masked-language-model or as next-token-prediction. The primary goal of this internship is to leverage this adaptability in design to implement, test, and deploy cutting-edge approaches. The aim is to introduce novel methods that refine the inverse folding task by incorporating the power of protein language models.


Responsabilities

    • Benchmark existing generative methods for DNA sequences (for Generative Modeling of biological sequences subject)

Are you a Team Lead -  Machine Learning Engineer capable of leading a team sitting at the cornerstone of algorithms, mathematics, and engineering?

As Team leader, you are responsible for managing and mentoring junior Research Engineers (REs) in the Engineering team.

The Team Leader must accomplish the following

    • Managed a team of Research Engineers primarily based in Tunis, with technical mentoring and support.
    • Develop novel algorithms and research ideas in fields such as machine learning, deep learning, and reinforcement learning.
    • Collaborate with the Engineering & Research teams to design and evaluate new algorithms as well as implement known algorithms
    • Write and maintain high-quality, maintainable, and modular code with concise documentation and tests together with researchers and engineers.
    • Report and present experimental results and research findings clearly and efficiently, both internally and externally, verbally and in writing. 
    • Be the client’s point of contact on small or medium projects
